The apartment complex can sue you if you really owe money to them. Do you have any document which can prove that you have made a higher deposit than what they are suing you for? If not, then it will be very difficult for you to defend your case in the court.

Do you have a receipt or canceled check?

Do you have a copy of your rental agreement? Also, if they say you underpaid your deposit, why did they even give the keys to you? That does not make sense to me. I would hit em with that one.
Can you go to your bank's website and get proof that they cashed your check?

The apartment complex can sue you only if you owe money to them. But, as you have said that you have already made the required payment, it is important for you to somehow get hold of some kind of proof that you have made the payments. you will need that document to get yourself out of this mess.
